During downstream processing of synthetic peptides, MTBE 99.9% USP/BP is introduced at the precipitation step following acidolytic cleavage. The crude peptide is cleaved from 2-chlorotrityl, Rink amide, or Wang resin with a trifluoroacetic acid cocktail containing triisopropylsilane, thioanisole, and water. The cleavage filtrate is concentrated under vacuum below 35 °C to reduce acid load, then added into pre-chilled MTBE at -20 °C to 0 °C using 8–12 volumes of MTBE per volume of concentrated cleavage cocktail, equivalent to 10–14 mL/g of crude peptide. Precipitation is carried out in a jacketed glass-lined vessel with bottom flush valve and rotor-stator agitation at 150–300 rpm. Scavenger adducts, cleaved protective groups, and nonpolar impurities remain in the ethereal phase while the assembled peptide precipitates. After 30–60 min digestion, the slurry is transferred to a vertical disc-stack centrifuge operating at 4,000–6,000 × g; the pellet is reslurried twice with fresh MTBE at 2–4 mL/g and dried in a vacuum tray dryer at 30–40 °C and 20–40 mbar. Residual MTBE in the peptide API is controlled by ICH Q3C Class 3 limits; the permitted daily exposure is 50 mg/day and the concentration limit is 5000 ppm. Compendial release testing uses USP <467> Option 1 headspace gas chromatography and Ph.Eur. 2.4.24, with laboratory records compliant to 21 CFR 211.194. Terminal product types in this segment are synthetic peptide APIs, including gonadotropin-releasing hormone analogs, glucagon-like peptide 1 receptor agonists, and linear peptidomimetic anticoagulants. MTBE precipitation is selected when the peptide tolerates ethereal anti-solvent conditions and requires removal of nonpolar scavenger residues; peptides with extreme aggregation tendency or very low side-chain hydrophobicity may require alternative precipitation solvents.

Organomagnesium reagent formation at pilot scale requires an ethereal solvent that supports initiation at controlled temperature while reducing the handling hazards associated with diethyl ether. In pharmaceutical intermediate synthesis, MTBE 99.9% USP/BP is charged to a glass-lined or 316L stainless steel reactor under nitrogen or argon at 4–10 L/kg of magnesium-bearing substrate. Magnesium turnings or powder are activated with a small portion of aryl or alkyl halide; the total halide charge is maintained at 1.05–1.20 equivalents relative to magnesium. Water content is verified below 0.01% w/w by USP <921> Method Ic before initiator addition. The reaction mass is held at -10 °C to 35 °C during feed, with exotherm controlled by jacket brine at -15 °C. After conversion, the mixture is quenched with aqueous ammonium chloride at 0–5 °C. The upper MTBE phase is separated in a polish filter, absolute-filtered through a 0.2 µm cartridge, and concentrated under vacuum at 40–50 °C. Isolated advanced intermediates must meet ICH Q3C residual MTBE concentration of 5000 ppm in the final API, with release testing according to USP <467> and Ph.Eur. 2.4.24. Process-scale limitations include water ingress above 0.05% w/w, which increases magnesium sludge and reduces reagent yield, and peroxide accumulation above internal release specification of ≤10 ppm active oxygen. MTBE is not introduced into organomagnesium systems containing strong acid catalyst residues at temperatures above 55 °C because acid-catalyzed cleavage generates isobutene and methanol, which quench the Grignard reagent. Terminal product types are biaryl and alkynyl intermediates for cardiovascular sartans, antiviral nucleoside analogs, and statin side-chain precursors.
After pH-controlled quench of a fed-batch biotransformation, neutral hydrophobic intermediates are recovered by countercurrent extraction using MTBE 99.9% USP/BP. The extraction is configured with 0.5–2.0 volumes of MTBE per volume of aqueous broth at pH 5.5–8.0. The aqueous feed is introduced at the top of a three-to-five theoretical stage Kühni column, while MTBE as the light phase is introduced at the bottom. Phase separation is accelerated with a disc-stack centrifuge operating at 6,000–8,000 × g. The loaded MTBE phase is dried over molecular sieves or anhydrous sodium sulfate, filtered through a 0.2 µm cartridge, and concentrated in a wiped-film evaporator at 40–50 °C and 200–300 mbar. Recovered MTBE is recycled after distillation and water removal, with recovered solvent water content controlled below 0.1% w/w before reuse. The extraction solvent is validated under ICH Q3C Class 3 residual solvent limits; the final intermediate is released using USP <467> and Ph.Eur. 2.4.24. The biotransformation step is operated under EU GMP Part II and ICH Q7 process controls. Operational boundaries include poor extraction efficiency for highly polar β-lactam nuclei and hydrolysis-sensitive intermediates with distribution coefficients below 0.5 in MTBE/water systems. Terminal product types are lipophilic intermediates for semisynthetic anti-infectives and chiral amine building blocks, where low-boiling MTBE removal prevents thermal degradation of the isolated stream.
Preparative separation of enantiomerically enriched API intermediates on polysaccharide-based chiral stationary phases uses MTBE 99.9% USP/BP as an aprotic polar mobile phase modifier. Mobile phase compositions typically range from 5–30% v/v MTBE in n-heptane or n-hexane, with 0.1–0.2% v/v isopropylamine or trifluoroacetic acid when charged analytes are basic or acidic. MTBE concentrations above 30% v/v can reduce enantioselectivity on amylose tris(3,5-dimethylphenylcarbamate) CSPs, while concentrations below 5% v/v produce excessive retention times. The process uses simulated moving bed equipment with 6–8 columns, column diameter 10–50 cm, bed length 10–25 cm, chiral stationary phase particle size 5–20 µm, and operating pressure 20–60 bar. Detection is performed by ultraviolet or evaporative light scattering detection; product-containing mobile phase is concentrated by vacuum distillation at 35–45 °C. The chromatographic method is validated according to USP <621> and Ph.Eur. 2.2.46, and residual MTBE in the recovered product is limited by ICH Q3C Class 3 to 5000 ppm. Mobile phase preparation uses MTBE with water content ≤0.05% w/w and filtration through a 0.2 µm nylon membrane to prevent frit fouling and phase splitting. Terminal product types are enantiopure intermediates for CNS-active APIs and antiviral prodrugs. MTBE is not substituted into preparative reversed-phase separations and should not be combined with aqueous buffer systems above its water miscibility limit without phase stability verification.
Thermally labile steroid intermediates with degradation onset below 40 °C are crystallized from MTBE because the ethereal solvent is removed under mild vacuum without reaching degradation temperatures. The concentrated feed solution, prepared in ethyl acetate or acetone, is treated with MTBE at 2–5 volumes per volume of feed at -10 °C to 5 °C. Anti-solvent addition is linear over 30–60 min using a peristaltic pump and subsurface feed to prevent localized supersaturation. Crystallization is performed in a jacketed glass-lined vessel with retreat-blade impeller at 150–250 rpm. Seed loading of 0.1–0.5 wt% suppresses bimodal particle size distribution and reduces agglomeration. The slurry is filtered through a Nutsche filter under nitrogen pressure, washed with pre-chilled MTBE at 1–2 mL/g, and dried in a vacuum tray dryer at 25–35 °C and 10–50 mbar. Residual MTBE is measured by headspace gas chromatography and must comply with ICH Q3C Class 3 at 5000 ppm and USP <467>. Drying endpoint water content is determined by USP <921>. Terminal product types are thermolabile progestin and glucocorticoid intermediates requiring low-temperature solvent removal before micronization. MTBE is not appropriate for high-melting, highly polar corticosteroids that remain insoluble in ethereal media; solubility screening is required before scale-up. Published data for this specific configuration is limited, so pilot crystallization runs require determination of metastable zone width and solvent composition tolerances.
Immobilized Candida antarctica lipase B or Pseudomonas fluorescens lipase is used in MTBE 99.9% USP/BP to kinetically resolve racemic alcohols and amines into single-enantiomer pharmaceutical intermediates. The reaction mass is prepared with 10–20 L MTBE per kg substrate, an acyl donor such as vinyl acetate at 1.5–3.0 equivalents, and water activity adjusted to 0.2–0.6 by pre-humidified solvent or salt hydrate equilibration. The mixture is maintained at 30–50 °C in a fixed-bed or stirred-tank enzyme reactor; packed-bed configurations run under continuous flow with immobilized enzyme loading of 5–20 wt% relative to substrate. Conversion is followed by chiral HPLC; after 45–55% conversion, the immobilized enzyme is removed by in-line filtration through a 5 µm stainless steel bag filter. MTBE is recovered by vacuum distillation at 40–50 °C, and the chiral product is isolated by extraction or distillation according to its ester/alcohol partition behavior. The enzyme preparation and process controls comply with ICH Q7; residual MTBE is limited to 5000 ppm by ICH Q3C and is measured using USP <467>. Operational boundaries include acid-catalyzed MTBE cleavage above 60 °C in the presence of free carboxylic acid substrates, which reduces solvent recovery and can generate isobutene. Terminal product types are chiral ester and alcohol intermediates for statin side chains and antiviral agents.
